He intends to sell four of these warheads to NATO, but his convoy is ambushed by a group of mercenaries led by the Baroness, who is revealed to be McCullen's lover and a former lover of Duke, one of the soldiers escorting the convoy.


Duke and his partner Ripcord are rescued by a team of G.I. Joe operatives, who take them and the warheads to their base in Egypt. There, they meet General Hawk, the leader of G.I. Joe, and other members of the team, such as Scarlett, Snake Eyes, Heavy Duty, and Breaker. Duke and Ripcord join the team after proving their skills in a virtual reality training session. He now plans to use the nanomites to create an army of mind-controlled soldiers for Cobra.


The G.I. Joe team tracks down McCullen and Cobra to their secret base under the polar ice caps. There, they discover that McCullen has been working with Rex all along, and that he has implanted nanomites into Ana's body to control her actions. The team launches an assault on the base, while Duke confronts Ana and tries to free her from Rex's influence. Rex reveals that he has also implanted nanomites into his own body, giving him enhanced strength and agility. He also reveals that he has modified McCullen's mask with nanomites, permanently fusing it to his face and making him Destro.


Rex then activates a self-destruct sequence on the base and escapes with Destro and Storm Shadow on a submarine. Duke manages to remove Ana's nanomite implant and reunites with her. The G.I. Joe team escapes from the base before it explodes, while Hawk contacts the U.S. President and informs him of Cobra's threat. The President thanks Hawk for his service and invites him to the White House. However, it is revealed that the President is actually Zartan, a Cobra operative who has impersonated the President using nanomite technology. Zartan smiles evilly as he prepares to unleash Cobra's next phase of their plan.
